Seems like useraction system is unaware of .bashrc; In case Yod like to make use of $PATH or $PYTHONPATH you'd need to execute

source ~/.bashrc


Putting this and the command after that doesn't help:

source ~/.bashrc; ~/its/plts/bio/bk-pymol-selects.py -f %aCurrent%


The above doesn't work. But the following does:

PATH=$PATH:/home/boris/its/soft/gromacs-4.5.5-single/bin:/home/boris/its/plts/bio; export PYTHONPATH=/home/boris/its/soft/PyMOL_1.4.1/modules:$PYTHONPATH; bk-pymol-selects.py -f %aCurrent%


Be careful - not to forget "export" in front of the PYTHONPATH - it won't work without it.
